Why do pawns do this? What is causing them to not stack them all together when putting them in the stockpile?

I'd guess there's not enough weighting given to already existing, unfilled stacks.

I'm not asking for a mod to fix it, i am wondering what is causing it.

Maybe you notice something.
When a hauler from or to an existing stack, this stack become locked.
When 2 hauler will haul slate block, they will deliver to 2 different target tiles even when they easyly could fit into one stack.

Normaly hauler will try to fill existing stack, you notice this when hauler just pickup a smaller amout even when they carry much more.

Its part Canute says and part intended.
When 3 pawns collect this three mini-stacks they cannot put them in the same place.
When there is a stack, and one pawn aims at it, it is locked until the pawn drops his items there.
Tynan had said (dont know where) that there is a bit randomnes. The pawns shouldnt make the perfekt storage. So, sometimes the didnt drop new items on old ones.

An important note for mass production is that this works the other way around too - A pawn retrieving something from a stack locks that stack until he gets it.  This can make crafting certain items with rapid craft times (Joints, most commonly) from one or two source stacks remarkably inefficient if you have more craft stations than stacks, a problem that actually gets worse if you use a mod that increases maximum stack size.
