Civilization: Beyond Earth wins hands down for me. Super excited.
Wasteland 2 comes in at second.

That's how I do it.
Generally I place the turrets really close to the ship too.
That way if they take out a turret then the turrets take them out in a blaze of glory.
Although this can lead to destroying the AI core I would think if the explosions are timed badly.

Can be a rather metal heavy solution but it works.

Yup, the thick rock roof that is ten or so spaces into the rock face. If you use the "create no roof zone" tool and highlight the mountain, you will see the section that cannot be made a no roof zone. I believe this is the thick rock roof that will protect from mortars.

On a side note I built a defensive wall about 30 odd squares away from my base and all mortar attacks seem to focus on this wall rather than my base.

I have seen the explosive mortar shells hit rock sections and reduce them to rubble...so I would assume that the cave base would be vulnerable. Although these rock sections may have been the "roofless" type that are out in the open. My first Alpha 5 colony is outdoors so I can't say for certain.

I was confused for a second about what you meant here. But, I assume you are requesting a mini-map be implemented in order to keep track of colonists.

It would be nice to have. I don't think it's that important though. I cycle through my colonists with the '<' and '>' keys.
