To be clear, there is no actual "story" reason. It's a raw percentage chance (I think it's usually something like 78-85% to stay), and she rolled to leave. It's pure RNG. But so are so many other things that happens in the game; The important thing, and the reason why Rimworld bills itself as a story generator, is that we attribute human motives to the choices the pawns make. So while the truth is that she left because she rolled high (or low; I don't know how it actually works) the Truth is that she left because she had a complicated relationship with her son, or because she was a Vatgrown Soldier, and people make her uncomfortable; The Truth is whatever makes your story richer and more interesting.
