I usually just went with whatever the game suggested, until it gave me one in the U15 version.

"Rimtown"

A town, on a Rimworld...
Perfect.

"normal" colonies: "Orion", "Antares", "Centauri"
ice sheet colonies: "9th Circle", "Frozen Hell"
cannibalistic colonies: "CometoDinner"

SpaceDorf

My naming depends on if I allready have an Idea what to do with the colony and how bad the suggestion of the colonists suck.

I started out using names from Dwarf Fortress, but in the meantime I have grown very fond of the name Crashtown. It contains everything Rimworld stands for :)

Crashing on the Planet, Crashing and Burning in Game.

Maxim 1   : Pillage, then burn
Maxim 37 : There is no overkill. There is only open fire and reload.
Rule 34 of Rimworld :There is a mod for that.

Dingus

Colony 1: Dickbutt City
Colony 2: Memebase Alpha
Colony 3: corn land
All my subsequent colonies have been named after stupid crap like that

No rest for the staggeringly ugly and abrasive, I guess.

Calm Land, because there are so calm

I like the randomly generated names the colonists themselves give the colony :)

I'm obsessed with the Revelation Space books so I tend to go for names from those. I have Sky's Edge, Resurgam, Yellowstone, Grand Teton. I see quite a lot of influences from those books in the game, so I thought it fitting; the destroyed ship at the beginning even kinda looks like the description of a Lighthugger.

My current (2nd) colony is "ImminentDeathBurg"

RandomGirl

My colonies are named various things, depending on my mood, and what group I send there.

A bunch of girls who escaped a lecherous old guy who wanted them as his personal "harem", founded the colony of "Freedom".

A pre-planned colony of 3 families, colony name was "Starting Point".

Three random survivors who crashed onto an ice field and are struggling to survive, "This Place Sucks".

A bunch of teenagers who wanted to start their own world named theirs "Neverland".

A rich old man with his dogs and a sniper rifle named his world "My Lawn". :)

MisterVertigo

I grew up in small towns, so my first few colonies were named after those.

I had called one "Serenity Valley" to go with the Firefly influence of the design.

Recently, I've started prefixing "New" to existing cities. "New Omaha", "New Chicago" etc.

Because of the crashed ship source of the colony and the fact that much of my tech is being constructed from parts of the crashed ship, I went with Mother of Invention for the outpost, and Freelancer for the faction name, from Red vs Blue.

"Okay I'm...I'm going to need you to roll for a personality check for that one."

ive always named my colony hope. (suppose that is a bit corny)

SpaceDorf

Now that the settlers became a true faction,
the first Town of my SpaceDorf faction is always calles "Mountain Home"
Maxim 1   : Pillage, then burn
Maxim 37 : There is no overkill. There is only open fire and reload.

I use Dwarf Fortress-like names, but worse.

Some current town names in active saves:
"Death of the Cancerous Bats"
"Scourge of Llamas"
"Death to Bob, Cuz F*ck Bob" <- OK, not all of 'em ::) .
"Circumlocutions of the Insane Goblins" <- Cannibal clan.

...And so on.
Thanks, belgord!

For the past 30 years my colony, city, spaceship, empire, or whatever needs naming in whatever game, has pretty much always been called - Darkhaven.

Which is taken from the 1980's D&D cartoon. http://www.dungeonsdragonscartoon.com/2009/07/darkhaven.html
