Part way through my game play a colonist has a mental break while traveling to an item stash in which she loses all her food, so I change the max colonies to 2 so I can settle and create a shack for her to live in while I get more food out to her. This happened a couple seasons before the following screenshot of my colony: http://imgur.com/a/YVXw9
Once everyone got back to base (with the loot) I abandoned the secondary 'colony' and I'm not sure exactly, but around this point in time on x2 speed it goes to 20 fps and 9 fps on x3 speed bearing in mind that I run normally 60 fps just like everyone else. I am running mods but as I said this lag just occurred while I was playing and new colonies don't have this issue.
I looked at typical ways lag occurs and non of them seem to make sense with my case.

It sounds like something went wrong when you abandoned the 2nd colony.
First thing that comes to mind is to check your save file and look for dropzones accepting the same items.
Make sure you don't have more than 1 zone, especialy if it has the same importance, accepting the same items.
Also keep an eye out for the location of the zones as you've probably added zones in this 2nd colony map which should have been deleted when abandoning the zone, but weren't.
