How do you clean up the rock rubble?

Hey,
So I place floors like wooden floors but there is still little tiny round rock rubble everywhere.  It can't be hauled away, but I would have expected that it was cleared up before placing down the proper wooden floors.

How do I get rid of all the rock rubble that can't be hauled away?

It's a different type of rubble. You can't clean it up. I have no idea how to get rid of it (and it's super annoying).

Some little pebbles cannot be cleaned they are part of the terrain but display on the wrong layer...probably a bug but ive never thought to log it as i would assume Tynan has seen this at least once (ive seen it in his videos) so maybe a limitation???

That's just a little texture irregularity to keep it from looking totally bland.

Doesnt have to be on the same layer (or above on this instance) as wood floors though
