So I had this happen before and ended up having to restart save files because of it, but I think this has started when Anomaly came out. Before this DLC, I never had an issue where my UI and save files are breaking to where the game thinks that I have nothing on my map, can't left-click on anything, my garden zones vanish with no way to replace them, and the UI disappearing even as I check through my mod list and removed mods I felt were causing the problem. All of the mods I checked through work on this run and even when they updated, it shouldn't have broke my save to the point where even removing it would keep it like this. And yes, I made sure all of the mods I use are safe to remove midgame, but it's never happened like this. I also remember coming across this error ingame in my previous saves:
Root level exception in OnGUI(): System.NullReferenceException: Object reference not set to an instance of an object
[Ref E3D3EAD6] Duplicate stacktrace, see ref for original
UnityEngine.StackTraceUtility:ExtractStackTrace ()
(wrapper dynamic-method) MonoMod.Utils.DynamicMethodDefinition:Verse.Log.Error_Patch3 (string)
(wrapper dynamic-method) MonoMod.Utils.DynamicMethodDefinition:Verse.Root.OnGUI_Patch2 (Verse.Root)
I wish I could include the rest of the errors, but the Hugslib Logger kept failing considering how much errors come through. The error list when the game loads up before the save is mostly okay, but it doesn't show this error nor a clue on what causes it, it only appears when I'm in the game on my save. I think at one point, it spread to my auto-saves whenever I try to return to one that didn't have the error or the offending mod. I even checked to see if the updated mods changed anything, but nothing I saw, even the ones that does things to the UI, would have affected it so hard.
