When you're busy and say "I'll deal with it later" to a Tiberium notification and end up going to sleep before finishing your game and totally forget about it.
EDIT: My screenshot's too big , let's just say I've got a giant bubble of tiberium with a diameter of 30 and I had to wall it up using the surrounding mountains

Completely agree with you, the last one could be accomplished by putting them in the spawn algorithm with scythers or stuffing them in the ancient cry to sleep pods

The easiest thing to change the issue of that is to make the bots explode on death and burn to destroy any corpse left behind that could be butchers

Sorry if this answer is already some where in the seven pages of comments but I'm pressed for time currently so can someone tell me how I can manually trigger the faction discovery event, I have a lot of new faction mods and I could just savescum until I get the ones I want?
